Media Temple makes switching from PHP 4 to 5 a breeze, for example.

Personally, I’m not storing my Dropbox password in WordPress.
I will when it becomes necessary as part of a feature to automate backups via a cron job.
That said, I’m actually getting advice directly from Dropbox about their API — hopefully that will alleviate your very valid concern.
In the mean time, you may want to set up a separate account.
The Plugin is far from where I want to take & security is at the top of the list as far as concerns.

Since WPMU uses the same directory structure & has WP as its foundation; there should not be any issues using wp Time Machine for WPMU.
As long as your site is running on PHP 5; you will be fine.
