Yes you can delete comments in the free version. But the user can delete his own comment. At that time Multicollab Plugin will work properly. * The root cause of your issue is that you are using Gutenberg but your author is not using Gutenberg so when your author access a post and updates anything at that time WordPress considers 0 comments because Multicollab is compatible with Gutenberg only.

You can use the info board feature as a reminder(From multicollab plugin’s setting tab) that how many comments are still pending to save.
