I have just pushed 1.6.9.1 which should fix this. * I totally agree about the code duplication. Its needs a huge cleanup! I just tested including scripts just like you and it worked. You can currently add their paths in the exclude area. * MMR shouldn’t affect the admin at all and its designed to only merge-minify the live site. If so I believe that is the cause of the problem. We might add this in an update. * Files won’t merge for various reasons (different css media types, header or footer scripts etc etc.) intentionally because otherwise the websites could break. Additional work may be required in order to set the right order of JS and CSS includes.
