I’ve got a similar problem.
I’m working on two different sites, both with WordPress 2.6.1 and on the same server – and I’ve used the same API key to configure Akismet on both installations. Then I entered the same API key into WordPress Stats configuration and it worked just for one of them, not for the other.
Furthermore: when I enter my API key into WordPress Stats configuration, he recognizes the account and asks me if I want to replace the existing blog or to keep both of them, the old and the new one. So I tell him to add this new blog to my blog list, but it doesn’t work.
It must be something really stupid – but I have no idea how to solve it. The second blog Stats config continues telling me there was no API key typed, when obviously I’ve enterd it.
