 * Have you concidered adding a timer that automatically disables the popup? Like
   the cookie expiration, you could put in a date and time, for when the popup would
   expire.

 * Maybe you should leave it open, until WP have solved the problem. Others might
   like to know this “trick” too 🙂

 * Try this:
 * Deactivate the plugins that needs an update. While they are deactivated, you 
   should be able to update them.
 * Remember to activate the plugins again, when you’re done.
 * There doesn’t seem to be any pattern, to why this is happening to some users.
   But let’s hope WP releases a fix for it soon.
