Menus are controlled from Appearance > Menus. Sometimes, though, if no menu is set, the theme will have a default option, which often shows all pages. Do you have a menu set at the location where all the pages are showing up? You can try to recreate them, which might help. To do that, delete the existing pages and then go to WooCommerce > Status > Tools and click the button to recreate the default pages. * If that doesn’t work, do you see any JavaScript errors on the settings page when you try to save the changes?
