You can email me if you want, but I might be able to answer your question without seeing the site if you can tell me what's wrong and any errors you see.

The plugin requires that the theme use the comment_text() function to display comments. If it doesn't, then oEmbed links won't be parsed. I have no idea if Thesis does that by default or not.

I discovered the problem. I'm not sure if its recent versions of WordPress, or if its thesis, but links that were pasted in were being displayed as actual links. So my http://YouTube.com/blahblah was getting turned into http://YouTube.com/blahblah<\a>

So then the oembed didn't work. I added a filter to strip out all links before running it through your oembed and that worked. I'd like to just strip the links thy go to YouTube, but I haven't bothered trying to figure out the regular expression yet.

WordPress (core) will try to turn URL's into links automatically, and my plugin tries to be smart about making sure it runs before that (relevant code here).

If that's not working, my hunch is that it's something that the theme is doing, like maybe using it's own (differently-named) filter to create those links. Without knowing exactly what it's doing, it's hard to say who's at fault, but changing that filter would be somewhat weird a bit of a WordPress anti-pattern.
