Writing redirects to .htaccess

Once BWPS is installed, how do I write redirects for 404 pages that need to be redirected? I usually use the cPanel to do this, but since installing BWPS I no longer can. I tried deactivating the plugin but only got an error message that says,

Apache detected an error in the Rewrite config.
