 * WP Engine has not been part of my test matrix. But I have just set up a test 
   site on wp engine and can see that there are problems. I’m working on fixing 
   right now. I shall make sure to test on WP Engine before releasing in the future.

 * It seems that if you change “destination structure” to “image roots” you will
   get rid of the “Path is outside document root” errors

 * You can completely ignore these errors. The bug here is that the errors are written
   to error_log. WebP Express looks at a path to determine if it is below Document
   Root. If that fails, it currently writes this message to the log and then tries
   with symlinks resolved. In your case, this succeeds. This shall be fixed in the
   next version.
 * There is no need to switch to “image roots”. This will also require other redirection
   rules. Speaking of which. From the email you sent me, it seems that you have 
   not set up Nginx redirection rules. You will need to do that on WP Engine. I 
   will return to you with instructions.

 * Just released 0.17.1 which fixes the problems on WP Engine + Webp Express. I 
   have also added a new “[I am on WP Engine](https://wordpress.org/plugins/webp-express/#i%20am%20on%20wp%20engine)”
   section in the FAQ. This would be your starting point.
