My theme is Customizr. I installed this plugin. Next, I moved the website logo into a subfolder of the standard upload folder and the logo no longer appeared on the home page. Next, I moved the logo back into the standard upload folder and the logo appeared on the home page.

My impression was that this plugin would update the image URL in the database when I moved the image. Is this not true?

After moving several sets of images and PDF documents and seeing that all of the URLs were properly modified by Media File Manager I have come to the conclusion that the logo is one image whose URL is not stored in the standard database table. So, all of the other images display properly and the PDF links work correctly. This seems like a Customizr issue, not a Media File Manager issue.
