WordPress Updates

This is a stupid question. But, does WordPress change every file in a theme when it updates? I’m planning on installing WordPress into a folder following these directions:
http://codex.wordpress.org/Giving_WordPress_Its_Own_Directory
It requires theme file code changes. Will they be overwritten when WordPress updates?
