WordPress SEO plugin Clipper theme = Canonicalization issues by default

Wordpess Seo plugin by yoast functionality for canonicalization doesn’t seem to work properly with the clipper theme (www.appthemes.com).
If you try the following, you will get my point. For canonicalization, each of the subsequent pages need to point to the main pages. However, with wordpress seo plugin, this is not the case with the home page and the store page, which are the most important pages of a coupon site. The canonicalization system seems to work fine in the blog pages.

The rel=canonical link is always pointing to the page you are on. e.g. for the 2nd link above (page 4), it shows: rel=”canonical” href=”http://www.couponminister.in/page/4/”. It should however, point to the home page.
Same story with store pages (custom taxonomy) – http://www.couponminister.in/stores/flipkart/ and http://www.couponminister.in/stores/flipkart/page/4/
But for the blog pages canonicalization works fine. See: http://www.couponminister.in/blog/ and http://www.couponminister.in/blog/page/4/
Please help to resolve the issue.
