I’m having the same issue. When I tried to trigger an update manually I get the following:

@gerd-e. — I just fixed my install by downloading the latest WordPress Nightly – http://wordpress.org/nightly-builds/wordpress-latest.zip – to my desktop, extracting the files and then uploading everything except for wp-content, replacing all that was already there.
Once I did that, I was then able to upgrade plugins (which was suffering from the same disk_free_space() issue).
Could this be MediaTemple related? I also have this issue.

I can’t update plugins too. Same warning. Enough drive space left. So I will manually update as Chris mentioned above.

@chris I manually copied all root files and wp-includes and wp-admin folders using FTP. Everything works now. Thanks.
Around line 748 in file.php there are comment markers ‘//’ that don’t belong in the directory creation routine….took those out and it update fine. It’s been fixed in the updated version.
Is everyone working now after a manual update? It could be a glitch that you guys caught a bad update.

Interesting. And other than the update, WP was working? If so, I would call it a successful failure 😉
@ipstenu — It worked, but it didn’t allow anything to be upgraded… (I attempted to update several plugins and it returned a very similar error before I did a manual update of WP core files…)
i updated yesterday via FTP, the overnight automatic update this once was OK, fine 😉
“Could not create directory” with the error code mkdir_failed_pclzip was a mistake in one of the nightly builds. We fixed it the next day, but basically, anyone who hit this error will need to manually update to get past that one broken build.
You’re right, uncommenting that line will fix things. It was not supposed to be commented out. 🙂
The disk_free_space() warning was really interesting! You’re running WordPress on a 32-bit system, and you had too much free space for a 32-bit integer to handle. We fixed that in http://core.trac.wordpress.org/changeset/25831.
