It could be caused by a plugin; try deactivating all plugins to explore whether any are responsible. If none are, then while they’re still deactivated switch to the default Twenty Thirteen/ Fourteen theme to explore whether it’s an issue with your theme.
I have tried deactivating the plugins already and I am afraid that changing the theme will cause me to loose my entire set-up.

Which theme are you using?
Have you gone and manually checked that the missing pages/posts are in the menu still? by this I mean in the admin console.
Your theme & plugin settings are saved in your database and should be retained for future use. Your site’s content is stored in your database – not in your theme, so please try switching to the default 2014 theme.
Yes I have. They are still there, they simply don’t show up on the banner style navigation menu or in the drop down, also any more I add don’t show up either.
