    Is it possible to have a subdirectory wordpress installation with wordfence and have it protect my entire domain which consists of a non wordpress CMS?

    You can but just so you are aware Wordfence is designed for WordPress powered websites. You run the risk of false positives or unintentional blocking in the non-WordPress CMS. We would not recommend you use it for the subdirectories and would not be able to support any issues that might come up.
