When payments are taken via Stripe, a minimum payment amount is enforced to take into account the Stripe processing fees, which combine a small fixed amount and a percentage. These amounts are set by Stripe, not WooPayments, and cannot be changed.

Just to confirm, you’re trying to order a free product using WooPayments, correct?
Please note that WooPayments utilizes Stripe in the background, so the link above would apply here, but it may not necessarily be the root of the problem.
WooPayments does not support free subscriptions. You can have a free trial for a subscription, but the subscription itself must have a price. If you wish to have a free subscription, you’ll need the dedicated WooCommerce Subscription extension.
Furthermore, without the dedicated WooCommerce Subscription extension, your subscription products must be paid for using WooPayments only, as WooCommerce does not come with a default subscription module.
