there seems to be little support on this plugin, as I see very few replies going back a year even.

Pretty sure the answer to the original question is to place the tracking code (assuming you’re referencing Google Analytics code?) only in the header box. It should work fine and you’ll be able to confirm quickly by logging into your GA account and checking your reports (give it at least 4 hours).
We’re using this to insert scripts for DoubleClick and requires very little maintenance. Not using it for analytics code since our theme provides a spot to insert to ensure tracking is done on all pages. Hope that helps.
