I am facing similar issue.
After i enabled this AMP plugin on my wordpress woocommerce website,my official Facebook Messenger Customer Chat Plugin stopped working on both AMP and non AMP pages. The Facebook Messenger Customer Chat icon is not appearing on both AMP and non AMP pages.
Also, Whatsapp chat icon is appearing only on non AMP pages but not on AMP pages

Thank you for the feedback. I have created a ticket in this problem ( https://github.com/ahmedkaludi/accelerated-mobile-pages/issues/3840 ).
We will build this in the future.
