What happens if user sets username=email, but I’ve set Username only?

What happens if user sets username=email, but I’ve set Username only?
I’ve noticed recently that users with username=email have been getting login fails. Is this related to my Username only setting?
In the meanwhile I’ve restored the Username and Email setting, just in case, but haven’t seen any of the affected users trying to login since.
