 * We’ve had a few issues and want to use the ‘Re-install’ button on the Updates
   page.
 * Does this button keep plugins, themes etc intact or does it remove them?

 * you can try it , it does no harm (not any i know of).
 * no change to your plugin/theme will be made but taking a backup wount hurt either.
