The “featured image” bug can be resolved with a quick fix (see support forums). New version of the plugin will have this fix already in it.
Deactivation does indeed wipe all data by default. I know this is not cool if you weren’t expecting it, but it has been like this since version 1.0 of the plugin and it is mentioned in the readme.
Version 2.3.0 has a new option to keep the data on deactivation. Maybe I should enable it by default to prevent accidental deletes.

Or it should only trigger a wipe on Uninstall/Delete, not Deactivation.
