 * Okay, full disclosure: my web development experience is pretty much straight 
   HTML/CSS… and nothing particularly fancy. Which is why I decided to build my 
   new website using blogging software.
 * Trouble is, I’m not sure how to create the structure. For instance, every time
   I create a new page it’s linked from the top, and you can see it from every other
   page. How do I create pages that are only linked from pages of my choosing?

 * First off, I’m not really sure what you mean by “pages being linked from the 
   top”, but I think I can help you understand more about the WordPress structure.
 * WordPress works with themes, which basically contain the entire structure for
   your website. Besides providing HTML/CSS functionality, a theme contains all 
   PHP formatting for posts, categories, comments, etc. You should check out [the Themes Page on the WordPress Codex](http://codex.wordpress.org/Using_Themes)
   and, looking at your coding experience, eventually [start creating your own](http://codex.wordpress.org/Theme_Development).
   You could start building from scratch or use a fully functional, but layout-lacking
   blank theme ([here](https://wordpress.org/themes/blankslate), for example).

 * What I want is to create a tree-style site layout. I want the home page to link
   to a handful of other pages, each of which will link to others that are not linked
   from the homepage. I can’t see how to do that.

 * Solved it… I installed Advanced Page Manager.
