I found the problem, well that one at least lol.. Seems i already had plugins in my multisite when it was a single site before the conversion.

What you have to do is turn all of those off on the site level. Then activate the plugin manager, so that it takes control. Once you do that you should see a list of all your plugins in plugin manager screen. If you do not see the list of all your plugins then you need to do the process over.
    Globally deactivate all
Deacitate the plugin mangager also now
Make sure all plugins are deactivated at site level

then enable the plugin manager and it should take control of all the plugins.

My problem now is that one of my sites uses the classified plugin and i cant get it to work on just that site alone. I have disabled the plugin from the manager level, then enabled the plugin under the site setteings on the botton and still it wont work.

    Any ideas?

problem solved i guess the permalink issue was the culprit, the classified plugin had a page restore and i had to move my header banner over but its working. yippeeee. 🙂 now only 6 more blogs to go lol

I tried what you suggested, and I’m still getting those four warnings.
