I updated using Filezilla the version 0.9.3 of custom permalinks and all url work perfect, so I can confirm that it is an issue of the new update.

Hey Juan Jose, Some of other users also reported this issue but, unfortunately i have not reproduced the issue on my server. So, i have asked them if anyone of them have dev server so, kindly provide me the access so, i can help you guys.
I am still trying some other scenarios to reproduce the issue on my end.

I have the same problem, if it helps, in my case I use 4 levels of custom urls, example:
/level-0/level-1/level-2/level-3
I have the next plugins:
“Redirection” John Godley
“Remove Category URL” Valerio Souza, WordLab Academy
I also do not have a development server, but I will try to investigate a little and if I can find something, I will comment here.

Same here. All my Projects page on my Divi website are now showing 404 errors 🙁
I can confirm that 1.0.1 causes the problem. Switched back to 1.0 and all is working fine again.
I have the same issue. updating to 1.0.1 broke many pages on my site. reverting back to 1.0 solves the issue.
For reference with 1.0.1:
http://www.site.com/one/two works
http://www.site.com/one/two/three does not work

Thanks for letting me know but i am still not able to reproduce this issue on my end.
I have just released a new version with some update i think, this version(1.0.2) would resolve all the issues of you guys but not sure, as i said not able to reproduce this issue on my end till yet.
So, i request to all of you guys ( @juanjose86 , @yoopit , @bluemi , @plan9 ) please check the latest version and provide me feedback whether it works for you or not.
