Use of shortcode in index of theme issue

Hi,

I am creating a theme for my knowledgebase, of which index.php will use the content from the shortcode [kbe_knowledgebase]

However when I do, it seems to cut off all my code after the shortcode. As I’m putting it into my index.php, I’m using the following php code:

<?php echo do_shortcode("[kbe_knowledgebase]"); ?>

This is to put the knowledgebase content into my Bootstrap well.

Without shortcode:

For a bit more context, here is the code I’m putting the shortcode in:

I hope you’re able to help and I’ve provided enough information. I’m new to WordPress theming so muddling through it.
