And what settings/customisations did the upgrade wipe out?
Every thing, right back to the basic thyme.
Did you edit any core code? That’s definitely a non-no. Nor should you edit the Twenty Ten theme. It is the default WordPress 3.1 theme and having access to an unedited version of the theme is vital when dealing with a range of site issues. It’s also part of core, so it will also be over-written every time you update WordPress itself
Instead create a child theme for your changes.

You can use a custom header image. That will not be affected by an upgrade. But you should not be editing any of the Twenty Eleven theme template files.
