An order is usually created in Pending payment status when it was abandoned during checkout.
To confirm that that’s the case, please enabled Square payment logging in WooCommerce > Settings > Payments > Square. When it happens again, please check square_credit_card
logs in WooCommerce > Status > Logs > choose square_credit_card
for the day when it happened from the drop-down.
Abandoned orders shouldn’t show up there at all, while if something went wrong, you’ll see some records there.

Essentially you increase the “Hold Stock (minutes)” to a “60” minute interval.
