I am having trouble wrapping my mind around the new taxonomy classification of links, categories and tags. They’re all stored in the same database now.

With post categories, you can still create sub-categories. It doesn’t appear you can do this with link categories (at least not through the admin dashboard). I have looked over the database schema and am wondering if it’s possible to create sub-categories with a taxonomic type of link_category and if so, how?

No. Only posts-categories have parent/child relationship.
Don’t look at the database – it doesnt’ help you.

For links you can have only main categories.

Tags are not part of any hierarchical classification system, so, no need to mix them here.
