Since you’ve duplicated your site, you also duplicated its Jetpack options in the process. It means that both sites are now set to record data (like Stats) under your old domain, lowcountryvistas.com/makeovers.

To avoid such issues, it’s best to force an update of your Jetpack settings, so a new data set is created for your new site. To do so, follow these steps:

    1) Go the Jetpack menu in your new site’s dashboard
    2) Click on “My Jetpack” at the top of the page.
    3) Click on “Disconnect Site from WordPress.com” if your site is currently connected to WordPress.com.
    4) Confirm the disconnection.
    5) Click on the Connect button to connect your site to WordPress.com again.

    That should do the trick!

I disconnected and reconnected. I was forced to reconnect Jetpack, too. What did I disconnect and reconnect? lowcountryvistas.com? charlestonyardmakeover.com? Why does the dashboard look the same? Where are the parsed stats?

I’d recommend disconnecting and reconnecting charlestonyardmakeover.com from Jetpack. You don’t need to touch your old site.

Stats are available under Jetpack > Site Stats in your dashboard. You can also access them on WordPress.com:
    https://wordpress.com/stats/

Doing this removed charlestonyardmakeover.com from the lowcountryvistas.com dashboard. So, how do I access the dashboard for this “new” site?

You can access your site’s dashboard here:
    http://charlestonyardmakeover.com/wp-admin

Also, have I hurt myself in terms of SEO by telling WordPress that http://charlestonyardmakeover.com/ and lowcountryvistas.com/makeovers are separate sites? I wouldn’t have separated the two if it weren’t for that intimidating red banner and Jeremy’s suggestion. If I have hurt myself, is there a way to re-consolidate the two URLs?

Since they have 2 different URLs, they are 2 sites, regardless of the plugins you use. They were already separated before you installed Jetpack. The error message and the changes you’ve made are only so that you have one set of stats for each site.

I hope this clarifies things a bit.
