Following up on that link, I also tried with a smaller version of it as well.
I use the same logo on my main site without issue, using another theme.

When testing this, which browser are you using? Are you not seeing the logo in any browser or device?
This issue is with both Chrome and Firefox. Latest versions of each, for windows.
When I select the transparent .png file, the source of the page shows no logo image file here:

If I select one of the other images, non transparent (a jpg file), it shows up just fine in the source there in that line above.

I just tested the transparent PNG provided in your link above, using Firefox for Mac, and it worked.
To clarify, the logo is appearing in the Customizer interface, so you can select it, but it’s not appearing after you save and load the front end of the site. Is that right?
Yes, that’s correct. When I select the image, I save the options and then it doesn’t show up on the site. If I use a non transparent one, it works.
I tried multiple transparent images.
This is only happening on the ‘Make’ theme. It works on others without issue.
Another question: are you using Jetpack’s Photon module?
No I am not. This was on a fresh install no added plugins. Just the Make theme had been installed.
