The development version 3.8.10b01 has a new feature that allows you to convert plain amazon links into the affiliate link with your associate tag.
After uploading and activating it, go Dashboard -> Amazon Auto Links -> Settings -> Convert. There you can turn on the feature. And for it to work, you need to set the default associate ID. It can be set via Dashboard -> Settings -> Default -> Associate ID.
So please try that and let me know if that works.

In the meantime, can you ask them if they have filter hooks for forum outputs? And let me know the filter hook names they use.
Try setting these in Dashboard -> Amazon Auto Links -> Converter -> Convert Links -> Custom Filer Hooks.
