This may be a plugin or theme conflict. Please attempt to disable all plugins, and use one of the default (Twenty*) themes. If the problem goes away, enable them one by one to identify the source of your troubles.
If you can install plugins, install Health Check. On the troubleshooting tab, you can click the button to disable all plugins and change the theme for you, while you’re still logged in, without affecting normal visitors to your site.
Been there–done that. 🙂 The problem is when editing a link on a page, and when trying to add an item to a menu. If I try clicking the box to “Open the link in a new window,” or if I try to click to select a page to add to the menu, clicking on the box does not actually tick it. Everything else is working fine.
I have a workaround for adding pages to the menu, but adding them using the Custom link option, but it was all working until I upgraded to 5.3 this morning.
I´ve also tried multiple browsers and clearing all data from each of them. No luck so far.
Hmm, that’s very strange, where are you adding the menu items, is it via the Customizer, in the block editor, or via Appearance > Menus?
Likewise on the links, using the classic editor, I used the usual steps of
1. Insert link
2. click on the edit “pencil”
3. Click on the gear wheel,
4. Click the box beside the “Open link in new tab”.
No check mark appears in either case; however, a blue shading around the box appears. This has never happened before.

So I was doing some testing, and I managed to break my site to recreate the visuals you are having, where there’s no check-mark, but a blue outline, I can do this by blocking SVG icons from the CSS file from being allowed, do you know if you might have any kind of security features enabled on your server, or in your browser, which might have an effect on the content that is loaded?
I´ve eliminated the chance this might be the case within the browsers, in that I have I´ve attempted this using firefox, Chrome, Microsoft Edge and SeaMonkey, on three different systems, so I´m confident of that. I´ve gone through all of the server settings and do not find anything other than Wordfence basic running in the network version of WP. Subsequent to my original post I have noticed that the problem occurs in any dashboard section where tick boxes are available. This includes plugin´s, selection of sites from the network menu, user management, etc., When I click in the box, the box shows a thin blue shading on the box, and if you look closely, you can see a tiny blue dot to the lower left of the box; however this does not result in having actually selected the box. On the host provider settings, the only security setting that is in place is the SSL setting. This has not been modified since the upgrade, nor have any other settings.
