theming from scratch: plugin jquery doesn't work at all

I am building a theme from scratch for the first time. My plugins which use javascript/jquery are not working at all.

Is there a basic theme function I need to add to ensure that javascript runs?

Any help is appreciated, as I am treading new waters here
