One error is when the plug in is activated it jacks up my rotating home page images in Firefox: http://www.southernbackwoods.com/backwoods/

I have deactivated the plugin so my site isn’t jacked up in Firefox as well.
is_visible() errors can usually be resolved by re-saving permalinks, but on some occasions are caused by themes doing odd stuff with the loops.
The theme though.. custom (outdated) versions of jquery in the header, scripts and lightboxes everywhere, yep, those could cause the conflicts you mention (especially the jquery).
It’s a shame plugins like WooCommerce get bad reviews when there are themes out there like this.
I re-saved the permalinks as well. I really like the cart and wish I could get it all to work together.
