We’ve refactored the code, and moved the code from index.php to shortcode-in-menus.php, in order to make it inline with the plugin skeleton we’re using now.
Rest assured, just activating the plugin again, will get it to work.
If it does not work even after activating it again, please do let us know, we’ll make sure that it works as it used to.

Being the author of the plugin, I’d simply suggest you to try the plugin. If you’re afraid to try it out on your live site, then you can try it out in a dummy sandboxed WordPress install here:
