I had a look at your site and noticed that sticky post is showing as the first post in blog feed which is normal behaviour. I also tested it on my side and it’s working the same way. Are you still having any issue with this?

The sticky post is showing at the top as intended. The problem is that this disturbs the otherwise tidy groups of 3. Without the stick post, we get a nice 2+1, 2+1. With the sticky post, we get 2+1, 2+1, 1, which looks untidy. It would be nice if the sticky post pushed the last post onto the next page instead of leaving it on a line by itself.
There is quick workaround if you want to keep posts in blog feed as 2+1, 2+1. Please go to Settings → Reading section and set “Blog pages show at most” option to 6. I tested it on my side and it worked fine.

Thanks for the suggestion, but it didn’t work for me. With “Blog pages show at most” set to 6 and one sticky post, I still get the single orphaned post on a line on its own at the bottom of the home page. And it applies to all the other blog pages (categories etc), which is very limiting.

Actually, what you’re experiencing is a known bug:

Specifically, by default, if all of the sticky posts are not listed in the most recently published posts, additional posts will be appended on. For example, if we were to fetch the 6 most recent posts and if only 1 of the 6 mostly recent published posts are sticky and there 5 sticky posts total; there will be 10 posts that will display.
