Source of Category within All in Menu plugin

In my theme I have a custom post panel known as portfolio. In this app I am supposed to be able to make a menu item using post categories. However, the list that it pulls from is the actual posts section and not the portfolio post categories.
Here is where the post categories should come from:

http://lizziehtestthemes.com/wp-admin/edit-tags.php?taxonomy=categoryI do not have any posts under those category lists and I don’t have a category php in my theme and the index php has nothing related to categories. I looked in the app and I can’t find the specific line for the category taxonomy.
How can I change this? is there a line in the app php? or custom CSS to override?
