There are a couple of users on my site that aren’t showing up in the logs. They’re not blacklisted in any way on the filters settings, and in fact, they are logging in from the same system (computer network, ip, os, browser, etc.) as everyone else. There’s also nothing in their wp user settings that is any different than other users.

I’m baffled and was hoping you might have some thoughts and/or troubleshooting advice.

I can think of at least two reasons on why this is happening: an “interference” with another plugin (membership, caching, etc) that is being triggered only when those users are logged in (based on the browser they use, etc), or a browser extension preventing the tracker from doing its work (AdBlock and friends).

AdBlock – should have guessed. Thanks!

Okay great. If you switch to server mode, you will be able to capture their visits regardless of adblock.
