Smarter Navigation not working when page is set as hyperlink

I have implemented the smarter navigation into my code and when I create a new page, link it to a category of posts, and then preview this page the smarter navigation function appears to be working fine and it only navigates through the posts in this category.
However, when I create an archive page, link some text to this page and click on the link the navigation scans through every post instead of just the category post… and then when I go back to just the page and preview it, the navigation scans through every post, unlike before when it was the category.
It appears that for whatever reason when the hyperlink is set, it screws up the smarter navigation for me.
Does anyone have any suggestions?
