You put the script in the html of that post right?
wpautop related issue.
a way to disable it:

instead of

if(get_post_type()=='my_custom_post')
    return $content;

you can use

if (is_single(POSTSLUG))
    return $content;

Should work, otherwise you can look for a plug-in like:

https://wordpress.org/plugins/ps-disable-auto-formatting/

Have you tested it in local? ‘Cause looks like not working on that site you provided.
