What code do you use to popup for sidebar menu?
For example, I tried use the thickbox with custom link on mywp sidebar customize to display a popup.

I use default sidebar menu without any customizations. I didn’t mean to open the “real” popup, but to display sub-menus the same way as they are displayed by default when you get mouse over main menu items (submenu shows automatically on mouse over beside the sidemenu without needing to click):

I think maybe your case is a bug or conflict(other plugins, themes…etc).
Does not display popup even if only My WP Customize enabled?
Sidebar customized with My WP is usually display submenus a popup menu(WP default popup).

But, popup menu will not be displayed If you enable “Custom Menu UI”.
Oh yes I did check “Customize menu UI”, that’s why I didn’t have default WP menu functionality! I thought that you have to check this if you want to restructure the menu. When I unchecked this option my problem is solved – menu works like default WP, and I can still restructure menu items with your plugin.
