Yes, you can do it. Look for <hide_highest_zeros>1</hide_highest_zeros>
in layout preset you are currently using and change the value of this node to 0.

Only problem is now I get the ‘days’ appearing. Even though I don’t have them ticked in the widget settings. Can I somehow just kill the ‘days’ out of the shortcode.xml file (I’m using ‘shortcode’ layout).
No, layout xml files do not implement this option. Clearing ‘days’ checkbox in widget settings should do the trick. If it doesn’t it looks like a bug in the plugin code. I cannot check it right now. I willl tell you something around 10am CET.
I have checked the plugin. Everything works as expected.

– in shortcode.xml
2. Uncheck all checkboxes in “Display counter units” option except ‘hours’, ‘minutes’ and ‘seconds’ (optional). If using a shortcode add attribute units="hours,minutes,seconds"

You are welcome.) Please, make a backup of the modified shortcode.xml because it may be overwritten on the next plugin update. You will have to restore your version of shortcode.xml manually after the first update.
I will also include a feature protecting custom layouts from being erased on updates in the next plugin version.
Update to 1.4.7 is ready. Please, move your custom layout preset to a dedicated folder in /wp-content/plugins directory following instructions from this page: http://smartcalc.es/wp/index.php/layout-presets-fine-tuning/
