Nothing from CPTUI should be preventing these from being parsed/displayed. Are you using some custom templates for these post types? Curious if perhaps the the_content filter isn’t being run in these cases, or if the content for the posts are being displayed in a way that isn’t the WordPress loop.

Hoping it’s not the case, but I also have to passively wonder if the plugin only handles posts/pages by default. However that’d need to be brought up with that plugin’s author, like you’ve already started.

Solution provided by developer of Shortcodes Ultimate (gndev.info):

subpages shortcode is only intended to use with pages and not custom posts. Try to use the following shortcode instead of subpages:

    [su_posts template=”templates/list-loop.php” post_type=”CPT_SLUG” post_parent=”POST_ID”]

where CPT_SLUG is the slug of your custom post type and POST_ID is a numeric ID of the post with shortcode.

    Example:

    [su_posts template=”templates/list-loop.php” post_type=”books” post_parent=”12″]
