Not completely sure how you set this up thus far, so it’s hard for me to say exactly how to choose which one to use as part of its resulting permalink. We don’t have any settings around this, especially when it comes to mixing what I believe is single post URLs that show both post type and taxonomy term information for the given post?

Added to Custom Post Type UI, i am also using Custom Post Type Permalinks.
So my custom post type urls are using custom taxonomy slug, like this :
/%reccat%/%postname%/, reccat beeing the taxonomy slug.
When several are associated to a post, seems like the url is using the first taxonomy found. Is there a different way to choose wich taxonomy is used for url construction ?

Noted and understood on that part. That said, I feel like that may actually be a question for the Custom Post Type Permalinks folks on how to possibly handle that, since it’s their plugin that is getting this level of customization in place. Sadly though, I also checked out their support area and they are largely silent on any replies there, same on GitHub.
If push comes to shove, this plugin below may make for a good replacement and that plugin author does keep an eye on his support forum.
