    I am trying to make a clone of my root site with a number of complex plugins & settings to no avail. The cloned sites are skeletons of the main site, including the theme settings. The only error message involved duplication of an AffiliateWP table that seems to reproduce itself upon cloning, even after I deactivated the plugin.

    All plugins, themes and WP were updated before I tried cloning.

    What to do?

    I don’t think it will work to run multisite in a subdirectory with subsites in a sub-subdirectory structure, much less clone those successfully. It’s also quite likely that there are multiple wordpress installs getting loaded – you might have certain directories pointed at different directories so that what you are cloning (behind the scenes) is not actually what you are seeing when you go to those URLs because your hosting configuration is serving results from a different install.

    The best results with both multisite and the Cloner are to keep the structure as simple as possible, and we almost always use subdomain mode of multisite (not subdirectory mode).

    Looking a those three sites:

    You probably have 3 different installations of WordPress going on there… at least two.

    We recommend greatly simplifying that structure. Multisite will be a headache to manage with that structure even without the cloner. It will be very easy to create overlapping URL conflicts with sites nested that way.
