I am really sorry to hear of the settings being reset to defaults problem after the update. As you can probably imagine, we haven’t ever intended for this to happen and we haven’t heard of it as a known issue so far so I am assuming that it happened because of your specific setup.
Just FYI, we are going to launch a new updated for NextGen Gallery later today so please try to update it when available to see if the settings will remain as they are now.

I also reported that my pagination settings were not being retained. I’ve seen others say that also. I keep my install fairly much at the default…. but I do like all pictures on one page (no pagination). every time i set that… if i disable and re-enable the app… it resets to default (20 images / page)

We have recently performed a quick edition on the pagination, and it’s working.
Could you please share with us your system information?
Go to Gallery > Overview > Site details.
Share with us the shortcode you are currently using on that particular page.

Settings still won’t be saved and get lost after update. š

I am assuming that the lost settings are the custom lightbox only and not the sorting order. Can you please let us know?

No, almost everything in the “other options” page is lost.
I made screenshots for you. The yellow marked options are lost or reset after the upgrade:

Also: If I apply all my desired options again and save the page, it seems fine. But once I leave the options page and come back later, everything is reset again.
Probably this has something to do with my site being in German? The translation ist also f**ked up quite a lot lately. The last safe version for me to use is 3.1.7.
Or maybe this has something to do with it?

We just noticed something in your screenshots that requires a patch.
We may need to deactivate plugins and switch the theme while troubleshooting temporarily. Would you feel OK with that? If so, please send us a bug report here: http://www.imagely.com/report-bug, refer back to this forum thread and let them know Gaby referred you.

Note: mention the problem with your German translation as well, we might have a fix for that.
