I just installed this plugin, and have looked through all the settings, but can’t find the option to select individual JS libraries. I only want to use Bootstrap to customize PDF Invoices, so I don’t need much of the functionality.

With this plugin you include the whole bootstrap.js or none of it. There is no option to include individual libraries (though in early version <2 that option was there).
