I’m a bit confused too.
MMM appears to be working as I’d expect it to. If I remember correctly the desktop menu will show in place of the “handheld” menu, and you would need to use the options in MMM to get your desktop menu showing how you’d like it to on mobile.
If you disable MMM, and go back to the StoreFront default menu(s), do you see the secondary menu where you expect it to?

Fixed secondary menu. I’d hidden it via Powertools.
However my mobile shows the default desktop menu, not the handheld menu. (Which I enable in Mega menus. And in all the other usual places)
Prior to activating mega Menu’s it was all ok. Handheld menu showed handheld menu, desktop menu works as designed as well)

I’m afraid MMM isn’t compatible with the code that swaps the desktop menu for the “handheld” menu in StoreFront, so you’ll see the desktop menu on both.
If you want to, for example, not show a menu item in the mobile menu (but still display it in the desktop menu), you can use the “Hide on mobile” option for that menu item. Likewise, if you want to show a menu item in the mobile menu (but not on desktop), you can use the “Hide on desktop” option. Using these options you can essentially have one set of items that display only on mobile, and another set that only display on desktop (and some that display on both, if that’s what you want).
