Run a script AFTER built in WordPress Gallery?

    Running a pretty box script (manual, no plug-in). It hooks the_content and works flawlessly unless there is a wordpress gallery (core gallery). Then, it doesn’t run the search and replace (adding the rel= to the photo link). Any ideas on a way around this?
