recent_products shortcode does not show pagination if thats what you’re referring to.
I don’t want pagination on my homepage http://www.tarka.it . I just want to show 9 products on 3 columns. I’ve shown you the second page just for saying that my products are well set. (you can see in this page that the first three products are the newest, not like in homepage)

It may be because the dates are the same. The shop page uses something slightly different; date ID, so if dates are the same, it falls back to ID. Recent shortcode does not.
Ok, I’ve changed the publishing dates, so now the first one (the only that’s shown in homepage) is 22-05-2016, the second one is 23-05-2016 and the third one is 24-05-2016
All the dates are different now, but nothing changed

Have you done a test with a default WP theme and all other plugins OFF?
This is an old version and I cannot replicate with the latest. https://github.com/woothemes/woocommerce/commit/75d10abd1675712627ce58b5c2c392cdd163c0b9 was the change I mentioned to do with the dates but you said you tried changing them so it may not be related.
